Bouquet stopped working

I had to reboot my media server and since it came back up, I have no channels.
This seems to be a problem with the Bouquets, all of the bouquets are showing "# services" as zero but "#Services seen" at different numbers, the bouquet I was using has 283 services seen and did have 283 services listed.
Selecting "Enabled" and "Auto-map channels" has no affect because "# Services" is zero.
The tuner is working correctly as I can go into the services tab, click watch and watch the TV channel. I can also map channels manually.
How can I get the bouquets to show "# Services" as the relevant number again? All the services are there and showing in the Services List, and I can watch them from there, they just won't map to any bouquets. Every bouquet is showing as 0 services, 200+ services seen.
One thing I did do was re-order the channels by assigning them new numbers after the bouquet was enabled and working previously, could this have caused the problem?

Try mapping one of your services manually - I saw from another thread that TVHeadend needs to tune into a mux to start the mapping process. Not sure this has always been the case but just give it a try, wait a couple of minutes and see if the auto mapping kicks in.
It is quite normal for the first number to be zero and the second not - only when the services are mapped do the columns match from my experience.

I've tried that and it hasn't made any difference I mapped a couple of channels from different muxes, it's been about 20 minutes and still nothing from the selected bouquet. I also tried different bouquets, nothing.

Force a re-scan of the mux the bouquet data is on (play the mux in VLC).

It seemed to rescan overnight. Is there any way to force it to "save" the channels and stop using the bouquet after the initial setup? If I reboot, presumably I'll have to do the same thing again, and it loses my custom channel order.
I'd like to use the bouquet as a basis and then reorder the channels myself, or is that not possible?

Nope. As soon as you disable the bouquet, the channels that were auto-mapped are removed. I just tried this on my box (taking a backup first) and all that was left after disabling the bouquet were the channels I mapped manually.

The closest thing you'll get is by using the automap feature of the bouquet and then unchecking the 'Always use the name defined by the network' flag - that should stop TVHeadend re-numbering the channels you've customised.
There are other settings in TVHeadend which overwrite the channel number so be sure you haven't got those turned on, one such setting is;
Configuration > Channel/EPG > EPG Grabber > Update channel number (unchecked)
If that is checked, TVHeadend will assign the channel number to the channel taken from the EPG data (so the channel will be dictated by the provider).

I have exactly the same problem with HTS Tvheadend 4.1-2309~g0736ebc~jessie
Everything working fine except bouquets, "# Services" for all is zero but "# Services seen" is OK.
Tried the steps mentioned above (playing bouquets mux in VLC, manually mapping one service) with no luck
