Best Linux software for editing recordings.

I have quite a lot of recorded HD films (in .ts format) that I would like to tidy up and archive.
When I play them in VLC, they often have two sound tracks (usually a narrative and a regular 2 or 5 channel track) and a subtitle track.
I also want to be able to edit out all the adverts from the beginning, middle and end.
Is there a single piece of software that will edit the video and let me strip out any audio tracks that I don't want? It would be useful if I had the option to preserve subtitles but this is not critical.
One other thing - what container should I use for the resulting video file? e.g. MKV, MP4, leave it as .ts

I haven't found a single piece of software that does it all. For commercial tagging, I use comskip. For format/codec conversion, ffmpeg.
As far as containers: mkv has greater flexibility for the codecs it can store; MP4 is limited to only MPEG based audio codecs and a single text/subtitle format.

Thank you - totally agree that it makes much more sense to use MKV for archiving.
Not the end of the world if I have to use two bits of separate, if they get the job done.
So it is pretty much a case of using Openshot or Avidemux to trim the video down and then Handbrake or ffmpeg to strip out the unneeded audio, transcode video/audio and change the container?
Just out of interest, do all four of the recommended programs allow me preserve soft subtitles?

Hanbrake can include soft subtitles as stream to MKV,
but there is a tricky moment with time synchronisation.

I know you asked for Linux software. I can't help you with that, sorry.
If you do have a Windows machine, I can recommend TS-Doctor.
I use it to cut adverts, the previous program and the next program (I always schedule my recording with a lot of pre- and post-padding)
It can also removed Audio tracks, Teletext etc ...
I for one keep my files in .ts format, as I have a few devices than can play .ts but not .mkv
Besides, I don't really know what I'd gain by converting it to .mkv ?
