Missing services and non-functional channels

I was previously using tvheadend 3.4, which had the problem of not naming any services, so any time there was a new channel added or any other changes, I would have to manually give services dummy names and channel numbers and watch each one and try to figure out which channel it is in order to correctly name and number the channel. This was a big chore with 80+ services. Switching to the 3.9 branch seems to have solved that problem, but has introduced a new one.
After installing 3.9, I didn't clear out the /home/hts folder (not sure if this was the problem, but some forum posts suggested that this could cause this problem). I received all my services (80+ services), but about 3 services wouldn't allow me to map them to channels. So I cleared out the /home/hts folder and started over. But now, I get only 64 services (missing about 20 of them). I can map all of them, but several of the channels won't play (ones that worked fine before through both 3.4 and 3.9 branches before clearing hts, and that play fine through the TV's built-in tuner). They give me errors like the following:
2014-08-15 09:48:15.000 subscription: No transponder available for subscription "127.0.0.1 [ mikeniki | XBMC Media Center ]" to channel "KMPH-TV"
2014-08-15 09:48:16.329 mpegts: 557028 in Local OTA ATSC - scan no data, failed
These are channels that have some of the strongest reception in our area and never have had trouble before.
I tried putting the backup of /home/hts I had made, but my configuration was gone for some reason, and I had to start over anyway (again, missing services/channels not working).
I'm running tvheadend 3.9.1274~g5745e3e~precise on Linux Mint 13, with a Hauppauge WinTV PVR-1950 USB tuner.
Could you please offer some suggestions for me to try to regain my missing channels and the channels that won't play now?

A more complete log is required to look into this issue. Also, provide the linuxdvb trace at least.
