Sound missing from recordings.

I sometimes find that my pvr recordings have no sound. This only happens on two channels, the rest are fine, and it seems to happen quite randomly. I am recording to mkv. This is the Stream info from avconv:

Normal recording:
Stream #0.0(eng): Video: h264 (Main), yuv420p, 720x576 [PAR 16:11 DAR 20:11], 25 fps, 1k tbn, 50 tbc (default)
Stream #0.1(eng): Audio: aac, 48000 Hz, stereo, fltp (default)

No sound (same channel, same program, different day):
Stream #0.0(eng): Video: h264 (Main), yuv420p, 720x576 [PAR 16:11 DAR 20:11], 25 fps, 1k tbn, 50 tbc (default)

There is no audio stream in the .mkv
Both the channels that have this problem are on the same mux, but there are other channels on this mux that never have the problem.

I'm running 4.0.8 on a Pi2 - any ideas on how to fix or diagnose the issue?

Currently I have Stream Profile set to 'matroska'. Would 'webtv-h264-aac-matroska' be a better option?

The help is no help on this, in fact it still refers to 'Media container' rather than 'Stream Profile'.
