Problem With Inbound H264 Streams

New to Linux and Tvheadend. I am running the stable build 4.1-1429 Jessie on a raspberry pi running Jessie Lite. I am using Stable as Release will not detect my HDHomeRun Extend tuner but that's another matter. The Extend has the ability to transcode to H264 or you can run it under Native and stay with a higher bit rate MPEG2 stream. What is really strange is that when running the Extend with H264 (about 4Mbps), I am getting buffering on the client side running under Kodi. When I look at the log on the TVHeadEnd it appears it is having issues processing the inbound H264 stream. From what I can see, I am getting continuity counter errors which then manifest itself as buffering on the Kodi client side. When I switch to the native MPEG4 stream on the HDHomeRun which is a much higher bit rate, the TVheadend has no issues at all; and I get perfect video on the client side.
Note, that I need to use the more bit rate friendly H264 stream to keep the transcoding responsibilities with my HDHomeRun as the Pi would not be able to handle this. I need the lower bit rate H264 stream to run over TVHeadend over the WAN.
At any rate, I am stuck at this point as it appears that the TVHeadend can't handle my inbound H264 properly. Any ideas on how to fix this? Thanks all.
Edit: If I bypass the TVHeadend and run the H264 stream directly from the HDHomeRun Extend into Kodi, I don't have any issues.

Here is an update to this. I am still getting some continuity errors in TVHeadend. However, I have isolated the issue to Kodi. I just tested bypassing the Kodi TVheadend PVR add-on and I rand the stream direct from TVHeadend into Kodi and I get no buffering. Hence there appears to be some issue with the Kodi PVR addon when running under a H264 stream from the HDHomeRun Extend.
