Freeview DVB-T2 mkv recordings always broken

Adam, I really love tvheadend - I have used it non-stop for over a year but there is one problem I cannot fix! I am very conscious of not wasting your time so have spent considerable time eliminating variables to present you with as 'clean' a picture as possible.
All HD-channel recording in mkv format are broken - they play for a few seconds, then the picture breaks up and whatever program I use to view the file crashes. SD recordings are perfect, HD in ts format are perfect (but very large). I have used multiple versions of Ubuntu, different machines (processor is around 10% during recording) and I store locally on an SSD. All other videos (not recorded with tvheadend) play perfectly. This problem has been present on all releases of tvheadend for at least a year, including 3.9.470~g6482d33~saucy.
All HD recordings cause errors in VLC on startup - the on-screen error message is 'No suitable decoder module' - VLC does not support the audio or video format 'undo'. I have attached a VLC log.
The problem is 100% reproducible on all HD/mkv recordings.
